Photographer's Note

I put this photo on looking for some advices. The sky on the right looks a bit messy. I have to admit that I wasn't very careful when I took the photo, I thought that the light was strong, bracketing three images, it would be fine. When I looked at them on the computer, for whatever the reason, HDR didn't look right,so I tried single photo.This is the -2 stop one, I brightened up the house a bit, leave the sky as it is. Could anybody tell me why the sky looks like this? I tried several PS tools to get rid of the burnt clouds but it didn't look right. And strangely, I had a look on RAW's histogram, there was no highlight burning sign. But the clouds looked like burnt out..I couldn't understand it. Or they suppose to look like this under this circumstance. If not, any suggestions to fix it,please? Thanks.
